Gotcha!!
So I pulled all3 30A fuses and the connecting bar on the top all appear very sound and show no signs of being blown.
The 100A fuse on the other hand appears to be held in by a bolt head/tightening device so I need to work on extracting this. However if this has blown then what creates a 200A circuit - that must mean a dead short somewhere serious!!

Do you mean the batteries are wired in parallel or through a charging circuit? If the batteries are connected directly together then they WILL show the same voltage.
What is the voltage when you try to start the van?
Try disconnecting the two batteries and check each one separately. It might be one battery is dead and draining power from the other.
Does the engine turn over?
As already mentioned, take the earth leads off the body and batteries, clean the leads and body to bare metal, reconnect and use some copper based grease. Same with the positive battery leads/terminals

Are you sure you do have a leisure battery and not a dual battery system ? Some Bongo's do come with a dual battery for cold starting in the North of Japan, however these are normally diesel engines not a V6 ???? If the lead you mention has a fuse close too each battery and a relay or module of some sort then you do indeed have a L/B, but if its is a simple heavy duty connection between the two batteries then you have a Dual battery Bongo and no L/B.

The Carmate TE500 is a remote engine starter system, illegal to use in the UK on the road! Might get away with it on your own drive but ....
That might also explain why you are having starting problems if the unit expects to be signalled by a remote control on the key fob ....
