I would guess, but am no means certain, that the tank unit lets air out to relieve pressure build up on hot days etc and the filler cap lets air in as fuel is used.
I seem to remember that in the States, that the filler from the gas station pump has some sort of device to seal it to the vehicle tank when you fill up. There would need to be a breather to allow the air out during filling. I don't know what Japanese filling stations pumps are like though.

Hi Dave,its called vapour recovery,(petrol).We have it in this country,but so far it is only on the garage storage tanks.(petrol).
