I believe 'Yes', but I don't have a roof box, and you may need to 'assist' the roof when raising. Just a little help with one hand.

I had a roof box on my previous bongo with no problems raising the roof.. 
mine was a cheapo thing from Motor World and my roofrack was a lightweight GRP one designed for the AFT and I suppose it depends on its weight as to need a little helping hand to get it fully up...

We have a New Dawn Conversions roof rack, with a Thule roof box (as per my avatar picture).
We empty it as soon as we arrive on site, then raise the roof with the empty box on. It usually lifts fine, but I often give it a gentle helping hand anyway in case there is any extra strain. Also undoing the zip on the roof tent helps to reduce the amount the roof is lifting.
