Engine Block Advice Please!

Hey everyone,
So the moment I have been working towards, and also very worried about is here. Over the last couple weeks I have been dis-assembling the engine of my 2.5L WL-T Diesel , 1997 friendee after an over heating episode. I am now at the block, ready to start re-assembling, but knew that I would have to clean and measure the block deck for its 'trueness'.
After getting a straight edge and feeler gauges I have cleaned up the block and taken measurements and it looks like I might have some warpage on the block as well as some other issues I need help clarifying.
Around cylinder 2 I am able to fit 0.0025 under the straight edge in the bridge area between cylinder 1 & 2, and the bridge area between cylinder 2 & 3. I can slightly fit the tip of the .003 gauge in these areas but cannot pass through.

Also of concern, around a number of the coolant passages, it seems like there are a few areas of imperfection between the surface and the passage as seen in the images below.

SO, moving forward now, does anyone know what my options are, can I get away with these imperfections on the surface or?
I am assuming that I will need to have the block skimmed, if this is the case, how much can be skimmed off of the deck without writing off the block?
If I can get the block skimmed, are there any previous posts or directions for removing the block anywhere that someone could point me towards?
--- When this all went down a few months ago we decided to purchase a new head and all ancillaries, so I am sitting on all of this right now hoping that I can still get this working somehow.
