Water after raining in driver's footplate

Hope someone can help.
When I purchased benji, the paintwork under and next to the driver's footplate (thing you step on when you hoist yourself in) was rusty, and the driver's seat was spotted with rust. He had only been used for 1700 miles in two years and had been stood around lots so I put it down to that.
I had the rust sorted but when ever it rains there is a pool of water on the plastic footplate. I presume this comes from the drain holes in the door and should drain out if parked correctly?? Is that correct?
However I also noticed a little water coming from above the drain holes at a join between the fabric door cards and the plastic surround. Can anyone explain the make up of the door, and how rain on the windows drains through, before I start hacking it apart?
