Roof Rack Query

I have a large Japanese type roof rack which has 2 black fixing rails underneath; at the 4 fixing points there is a nut welded underneath, but the thread is different to the thread in the roof housings.

Is this correct or is it likely that the nuts been added at a later stage?

Should the roof rack be fixed straight through the nuts into the roof or should the nuts be removed and the rails fitted straight to the roof?

Hope someone out there in Bongoland can help!!

The nuts welded on the underside of the rails are for spacer purpose only. why turn a spacer when you can use a nut instead. use m8 bolts,stainless if possible.
