No, with the Ignition switched method then the relay is not operated whilst the Ignition is OFF and the two batteries are isolated from each other.

If your able to wire a Battery Charger up to the vehicle are you not in a position to get a Mains to Hook-Up cable and just plug your vehicle is as you would on a campsite ? See http://www.ebay.co.uk/itm/Mains-Adapter ... 41776d3b3c

Or another option would be to use two separate chargers, one for each battery.

If you mean the clicking of the relay then no its not a problem at all, its doing what its meant to do!
Its just that some people don't expect it, because having switched the Ignition off they believe everything is turned off.
