its been a while since i did one but i moved the pivot points on the flap while the flap was cut in half as its easier to fix the pivot/nut then, if you leave it until later you are forced to use something like rivnuts, once your happy with the position of the top end pivot position refit the moded flap then get the bottom pivot point position allowing for the length of travel on the gas strut. i make them with enough travel to push the now cut flap high into the roof but not enough to smash into the underside of the aft poss causing damage, ( less weight now on the struts). i also allowed for the cut off section of the flap to be stored above the lifting section when in day mode giving lots more light through the glass roof.
